In the foggy alleys of 1897 London, a spirited young mouse named Olivia Flaversham (Olivia) celebrates her birthday with her single father, toymaker extraordinaire Mr. Flaversham (Mr. Flaversham). But the festivities are shattered when a bat with a battered wing and a peg leg suddenly appears, snatching away Olivia's dear father. Undeterred, Olivia sets out on a perilous journey to find Basil of Baker Street, the renowned Great Mouse Detective, but becomes hopelessly lost in the labyrinthine streets. It is here that she encounters David Q. Dawson (Dawson), a retired army surgeon mouse freshly returned from the battle-scarred lands of Afghanistan, who kindly offers his assistance and guides Olivia to the esteemed detective's doorstep.

However, Basil (Basil) is initially too engrossed in his own endeavors to entertain their concerns, dismissing them with a wave of his paw. It isn't until Olivia mentions the mysterious bat that abducted her father - none other than Fidget, the trusted confidant of Professor Ratigan, the diabolical mastermind Basil has been doggedly pursuing - that he begins to take notice. As it turns out, Ratigan has kidnapped Mr. Flaversham with the nefarious intention of creating a clockwork replica of the revered Mouse Queen, aiming to usurp her esteemed position as "Supreme Ruler of all Mousedom." Initially resistant to participation in this scheme, Mr. Flaversham eventually relents under the threat of harm befalling his beloved daughter Olivia.

Meanwhile, Fidget appears at Basil's window, only to vanish into thin air like a ghostly apparition. Basil, Dawson, and Olivia then conspire to track down Fidget's scent, leading them to a human-sized toyshop where they discover an assortment of clockwork mechanisms and toy soldiers' uniforms missing crucial parts. It is here that Dawson stumbles upon Fidget's meticulous checklist, while Basil uncovers the sinister plan to pilfer these components.

Fidget stages a surprise ambush, snatching Olivia from their midst before Basil and Dawson can intervene. Undeterred, Basil employs his remarkable analytical mind to deduce the origins of Fidget's checklist, tracing it back to the notorious "Rat Trap" tavern, situated at the confluence of the Thames and the sewer. Donning disguises as sailors, Basil and Dawson infiltrate the tavern, where they spot Fidget and trail him to Ratigan's foreboding headquarters. However, their investigation is quickly derailed by a surprise attack from Ratigan and his loyal henchmen.

As fate would have it, Ratigan has our intrepid heroes bound to a spring-loaded mousetrap connected to an elaborate Rube Goldberg machine replete with various deadly contraptions. With the Mouse Queen herself held captive at Buckingham Palace, Basil is inspired by Dawson's astute observation to deduce the trap's vulnerability, ultimately freeing himself, Dawson, and Olivia from their precarious predicament.

As Ratigan orchestrates a twisted ceremony at Buckingham Palace, he coerces Flaversham into manipulating the toy Queen, while the genuine monarch is whisked away to meet an unsettling fate - being devoured by Felicia, his cunning cat. The mechanical Queen, under Ratigan's control, decrees him the supreme ruler of Mousedom, and he revels in his newfound authority, outlining a tyrannical agenda for his supposed subjects. However, Basil, Dawson, and Olivia intervene, rescuing Flaversham and the real Queen from their precarious predicament. They apprehend Fidget and Ratigan's other henchmen, while Toby chases Felicia into a pack of Royal Guard Dogs, inadvertently sending her fleeing over a wall. As the mechanical Queen is seized by Basil, it denounces Ratigan as a charlatan, shattering itself in the process. The enraged crowd becomes aware of Ratigan's betrayal and turns on him, but he escapes with Fidget, holding Olivia hostage aboard his dirigible.

Undeterred, Basil, Dawson, and Flaversham construct an airship from humble materials - a matchbox, balloons, and a Union Jack - and set off in hot pursuit. As they close in, Ratigan jettisons Fidget into the void to lighten the load; however, Basil leaps onto the dirigible, determined to confront his nemesis, causing it to plummet straight towards Big Ben's iconic clockface. Inside the clocktower, Basil overpowers Ratigan, frees Olivia, and safely reunites her with Flaversham. But Ratigan breaks free once more and launches a final attack on Basil; as the clock strikes 10:00, the vibrations prove too great for him to withstand, and he meets his demise in a gruesome fall. In a desperate bid to take Basil with him, Ratigan fails, and Basil clings to a fragment of the dirigible, narrowly avoiding joining his adversary in eternity.

Upon their return to Baker Street, the trio recounts their thrilling escapades. The Flavershams bid farewell as they depart for home, and Dawson reluctantly decides it's time for him to leave as well. However, just as he departs, a new client arrives, and Basil warmly introduces Dawson to her as his trusted friend and investigative partner, prompting Dawson to reconsider his decision and remain by Basil's side, ready to assist in future cases.
