As the extraterrestrial invasion unfolds with unbridled ferocity, Mark Corley (character), a seasoned Los Angeles police detective, embarks on a perilous journey to rescue his estranged son Trent from the clutches of an otherworldly force. With the city's population vanishing into a vortex of blue light, Mark leads a ragtag group of survivors - including his son Trent, transit operator Audrey, and the enigmatic Sarge, whose unique blindness renders him impervious to the alien energy - through the labyrinthine subway tunnels in a desperate bid for escape. However, as they navigate the treacherous underground landscape, their numbers dwindle precipitously, with most succumbing to the merciless onslaught of the aliens.

As the city's nuclear destruction becomes a grim reality, Mark and his remaining companions stumble upon the marina, only to find themselves aboard an alien flagship, where they encounter Elaine, her bio-mechanical husband Jarrod (from the first film), and a host of transformed humans. Amidst this surreal landscape, Elaine reveals that despite being transformed into a mechanical soldier, Jarrod retains a semblance of his humanity, thanks in part to his connection with his wife. Tragedy strikes, however, as Elaine gives birth to a daughter, succumbing to her own exhaustion and mortality.

In the aftermath of these devastating events, Mark and Jarrod form an unlikely alliance, joining forces to destroy the alien ship from within by exploiting its control systems. Jarrod's ultimate sacrifice comes when he confronts the alien leader in a valiant attempt to protect his loved ones, leaving Mark to mourn the loss of his son Trent, whose brain has been harvested for use in another alien bio-mechanical creature.

As the trio - comprising Mark, Audrey, and Sarge - makes their way through the wreckage-strewn landscape, they stumble upon a hidden resistance hideout, where they meet Sua and Kanya, members of a drug cartel who have banded together to fight against both the extraterrestrial menace and local rogue ex-policemen. The group soon discovers that the human infant has accelerated its growth at an alarming rate, transforming from an infant into a three-year-old in mere hours.

With their newfound allies, Mark, Audrey, and the baby embark on a treacherous journey through the jungle, pursued by Huana, a rogue policeman hell-bent on destruction. As they navigate this treacherous landscape, Sarge meets his untimely demise while defending the young girl from an alien attack, leaving the remaining survivors to regroup and press onward in their quest for survival amidst the ruins of a shattered world.

As Harper (a seasoned medical officer with a background in drug chemistry) carefully examines the newborn baby girl, she uncovers a unique DNA profile that sparks her curiosity. Convinced that this child's blood holds the key to defeating the extraterrestrial invaders, Harper develops a serum using the infant's evolving DNA and recovered alien technology. Mark, however, is torn between his desire to save Trent, one of the mind-controlled bio-mechanical soldiers, and Sua's insistence on eliminating all of them. The conflict comes to a head when Kanya risks her life by luring a four-legged tanker alien into an abandoned minefield from the Vietnam war era, inadvertently revealing their location to the approaching alien fleet.

As the humans and aliens clash in a brutal battle, Harper ultimately falls, but not before his serum has freed a few mind-controlled soldiers. Mark then infiltrates an alien ship, using Harper's formula to transform the blue light controlling the bio-mechanical warriors into a red glow that restores their humanity. However, just as he prepares to deploy the serum, the alien leader and its legion of warriors launch a counterattack, snatching the cannon containing the life-changing light.

In desperation, Sua frees a captive Huana on the condition that he fights alongside them. Mark, Audrey, Sua, and Huana then make a final stand against their extraterrestrial foes. Despite being outnumbered, they valiantly repel the alien hordes, though Huana suffers severe injuries during the fray.

Meanwhile, Trent's mind is restored when he encounters his father, and he subsequently fights back from within an enormous alien tanker. As the alien leader engages Trent in combat, the child cleverly repairs the cannon, using it to destroy her captor and release the red light, freeing the remaining bio-mechanical soldiers.

With Earth now saved, Audrey names the baby girl Rose after Mark's late wife. Ten years later, Rose has grown into a confident young woman who has taken control of an alien ship, with Trent serving as her trusted second-in-command and adoptive brother. Together, they lead a coalition of humans and freed bio-mechanical soldiers in a daring assault on the remaining alien ships orbiting the Moon, including their mothership.
