As the dust settles on the aftermath of Invasion, Johnny Rico finds himself relegated to a lower rung, now a colonel stationed at a space station orbiting Mars, tasked with training a new generation of troopers. Unfortunately, his squad is a mishmash of incompetence, leaving much to be desired in terms of battle-readiness. Meanwhile, the Martian population remains lukewarm about the war, viewing their planet's relative safety as a justification for disengaging from the conflict altogether. Their carefree attitude has them woefully unprepared for the impending bug invasion that will soon rock their world.

Unknown to all but a select few, Sky Marshal Amy Snapp is plotting a sinister scheme to exploit the chaos. Having long been aware of a growing bug nest beneath Mars' surface, she sees an opportunity to gain popular support by fabricating a narrative that places her at the forefront of crisis management. Under the guise of a massive distraction, Snapp orders a fleet attack run on the Arachnid Quarantine Zone (AQZ), while secretly planning to capture General Carl Jenkins and concoct a fabricated tale blaming him for the loss of Mars.

As the bug assault unfolds, Rico and his team manage to survive the initial onslaught and make a hasty landing on the Martian surface. As the majority of the Federation launches their attack run on the AQZ, Snapp seizes Jenkins, disrupting all communication channels between Earth and Mars. However, before he was captured, Jenkins telepathically reaches out to Carmen Ibanez, prompting her return to Mars.

Meanwhile, during a particularly intense bug attack, Rico's troopers are rescued by a drop ship, with the majority of the team making it on board safely - except for Rico himself, whom they presume dead. As he regains consciousness, Rico is met with an otherworldly sight: the apparition of his deceased lover, Dizzy Flores, who implores him to help prevent the impending Q-Bomb detonation. Unbeknownst to Rico, this spectral visitation is actually a telepathic projection from Jenkins, struggling to convey a vital message while being beaten and drugged by Snapp.

As public announcements declare Mars' fall, Rico finds himself driven by an unseen force to thwart Snapp's nefarious plans.

As Rico's beleaguered troops grasp the astonishing truth that their fearless leader has miraculously survived, they embark on a daring rescue mission to extricate him from harm's way. Reunited at last, the reunited team sets its sights on the weather control tower, where they concoct an audacious plan to disable the Q-Bomb and render it inoperable. By cleverly exploiting the tower's systems, they fashion a makeshift explosive device capable of significantly thinning out the enemy ranks. Meanwhile, the Fed-Net having been restored to functionality, public sentiment towards Snapp takes a drastic turn for the worse, as his treacherous machinations are exposed to the world.

In the aftermath of this pivotal moment, Carmen arrives on the scene, piloting a drop ship that swoops in to rescue Rico's beleaguered team. As the surviving troopers are whisked away to safety, the tower's destruction unleashes a devastating blast radius that wipes out the bug infestation within its path.

In the aftermath of this chaotic upheaval, Jenkins seizes his chance and breaks free from captivity, subsequently regaining the upper hand. Rico, newly restored to his former glory as a general, takes the reins of a daring operation aimed at reclaiming Mars for humanity. And as the truth about Snapp's duplicitous nature is finally revealed to the world, public opinion turns decisively against him.
