As the months following the calamitous events of The Fly unfold, Veronica Quaife succumbs to the consequences of her husband Seth Brundle's teleportation experiments, giving birth to a sac containing a larval form that ultimately yields a seemingly normal infant boy. Anton Bartok, the enigmatic proprietor of the company that bankrolled Brundle's groundbreaking research, assumes guardianship of the child and christens him Martin. As Martin grows in a clinical environment, his physical and mental development accelerates at an astonishing rate, imbuing him with a prodigious intellect, lightning-quick reflexes, and an innate disregard for the need for rest.

As Martin approaches adolescence, he finds himself precariously perched between two worlds: the sterile confines of the Bartok complex and the mysterious, uncharted territories that lie beyond its walls. At three years old, Martin's physique resembles that of a 10-year-old, and his curiosity compels him to explore the labyrinthine corridors of the facility. It is during one such foray that he discovers a room teeming with laboratory animals, and forms an unlikely bond with a canine companion.

The following evening, Martin returns to the animal enclosure, bearing food as an offering to his new friend. However, upon arriving at the scene, he finds the dog missing, its absence replaced by an unsettling sense of unease. His search leads him to an observation booth overlooking Bay 17, where scientists are struggling to reassemble and program Seth Brundle's Telepods. The air is thick with tension as Martin watches, helpless, as a botched attempt to teleport the dog results in a grotesque deformation and a horrific outcome that leaves one of the scientists maimed.

Two years have passed since this fateful night, and Martin's physical form has matured at an alarming rate, his body now resembling that of a 25-year-old. On the fifth anniversary of his birth, Bartok presents Martin with a cozy bungalow situated within the confines of the Bartok facility, accompanied by an offer to assume the responsibility of repairing his father's Telepods. Initially hesitant, Martin is swayed by a series of videotapes left behind by Veronica Quaife, which provide a poignant glimpse into Seth Brundle's progress and triumphs with the Telepods. Inspired by his father's words, Martin accepts Bartok's proposal, setting him on a course that will forever alter the trajectory of his life.

As Martin labors over the Telepods, he forms an unlikely bond with Beth Logan, a colleague who invites him to a gathering at the specimens division. Unbeknownst to him, this event marks a turning point in his journey. At the party, he discovers that the mutated dog, once a symbol of his father's sinister experiments, is still being kept alive and studied. Martin's indignation boils over as he misconstrues Beth's awareness of the dog's plight, leading him to leave the party and confront the reality of its confinement. With a heavy heart, he puts an end to the dog's suffering, a poignant reminder of his own mortality.

Reconciling with Beth, Martin arrives at a newfound understanding about the Telepods' true purpose: their computer requires living tissue to function optimally. Confronting Bartok, he learns that his father has been anticipating his own mutation and has concocted a plan to exploit Martin's body and the Telepods' potential for genetic manipulation.

As Martin's insect genes begin to awaken, he finds himself slipping into a state of metamorphosis. He makes a daring escape from Bartok Industries, leaving behind a trail of chaos and destruction. Meanwhile, Bartok is thwarted in his attempts to utilize the Telepods, which remain locked by a password. To further hinder his father's plans, Martin has also installed a virus that will erase the Telepods' programming if the wrong password is entered. With this knowledge, Bartok orders a manhunt for Martin, determined to capture him and put his sinister plan into action.

Shortly after, the fully metamorphosed Martin emerges from his cocoon, and with a burst of primal energy, he bursts into Bay 17, snatches Bartok, and forces him to enter the password "Dad" into the system. As they hurtle towards their destination within a Telepod, Beth is instructed to initiate the gene-swapping sequence, and she complies without hesitation. Martin is restored to his fully human form, while Bartok is transformed into a grotesque, otherworldly creature.

In the desolate enclosure once occupied by a canine companion, the newly minted monstrosity stumbles towards a food bowl filled with slop, its attention drawn to a solitary housefly perched precariously on the edge.
