As the dust settles from their previous adventures, Farmer Arthur Hoggett (character) finds himself facing a new crisis. A freak accident leaves him injured, forcing his wife Esme to take on the daunting task of managing the farm alone. With the mortgage deadline looming and the threat of eviction hanging precariously in the balance, Esme makes the bold decision to enter Babe into a prestigious sheepdog herding contest, hoping to win the prize money needed to save their beloved farm. The pair's journey takes an unexpected turn when they miss their flight home due to the antics of Snoop, a zealous sniffer dog at Metropolis airport. As they wait for the next available flight, Esme and Babe are forced to find alternative accommodations - a challenge made all the more difficult by the fact that most hotels refuse to allow animals.

It is here that they stumble upon the Flealands Hotel, a haven for wayward creatures run by the compassionate Miss Floom. As they settle in, Babe finds himself separated from Esme and introduced to a motley crew of misfits - Bob, Zootie, and Easy, a trio of charming chimpanzees, as well as Thelonius, a refined orangutan with a penchant for serving his elderly uncle's needs. Despite initial reservations, Babe is coaxed into joining the hotel's clown act, only to discover that his presence has disastrous consequences. Meanwhile, Esme, unaware that Babe has been swept up in the chaos, sets out to find him but finds herself on the wrong side of the law after a run-in with police officers and a motorcycle gang.

The next morning brings a new challenge when Fugly, the elderly uncle, is rushed to the hospital in a food coma. With their human caretaker absent, the hotel's animal residents begin to feel the pinch, leading the chimps to concoct a plan to pilfer sustenance from a nearby store. Babe plays a crucial role in this operation, distracting a pair of guard dogs while his new friends make off with the goods. The chaos is momentarily interrupted when Babe's loyal friend Ferdinand the Duck (character) arrives on the scene, reuniting with his feathered companion after Zootie gives birth to twins. However, their celebration is short-lived, as the hotel's animal occupants soon find themselves facing an unexpected threat in the form of unfriendly animal control officers summoned by Hortense, the Flooms' disapproving neighbor.

As the dust settles on the chaos that has engulfed the animal kingdom, a small band of rebels - comprising Babe, Ferdinand, Tug the resourceful capuchin monkey, and Flealick the plucky Jack Russell Terrier - concocts a daring plan to liberate their fellow creatures from the clutches of captivity. With the authorities none the wiser, they infiltrate the animal control facility, exploiting every available opportunity to spring their friends from confinement. Meanwhile, Esme returns to the hotel to find it in shambles and Miss Floom grappling with the devastating loss of her uncle and the animals' forced departure. Unbeknownst to her, Hortense's nefarious schemes have set off a chain reaction that will test the mettle of these resilient individuals.

As tensions simmer just below the surface, Esme and Miss Floom join forces to track down their beloved companions, ultimately leading them to a charity gala where they are joyously reunited. With their bond stronger than ever, Miss Floom decides to sell the hotel, entrusting Esme with the proceeds, which she uses to spearhead an effort to save the farm, a sanctuary that has been home to Babe and Ferdinand. As the trio settles into their new life on the farm, Hoggett finally recovers from his ordeal and proudly gazes upon Babe, bestowing upon him the ultimate seal of approval: "That'll do, Pig. That'll do."
