Dr. Jake Terrell (a brilliant and fiercely dedicated scientist) and his wife Maggie are spearheading a groundbreaking research initiative at their remote island facility, training a pod of dolphins to communicate with humans in real-time. Their star pupil is Alpha ("Fa"), a dolphin they've raised from captivity for four years, who has already mastered simple English phrases. The team introduces him to Beta ("Bea"), a wild-caught female dolphin, and despite initial hesitation, Fa soon teaches her the ropes as well.

Their work is funded by the esteemed Franklin Foundation, under the guidance of its enigmatic leader, Harold DeMilo (Fritz Weaver). Unbeknownst to Terrell and his team, Curtis Mahoney (Paul Sorvino), a cunning government agent for hire, has infiltrated the Foundation. Disguised as a freelance journalist, Mahoney blackmails DeMilo into granting him access to their research facility. When Terrell and his team attempt to stonewall Mahoney's inquisitive nature, he uncovers the truth about Fa and Bea, threatening to expose their findings to the world.

In a desperate bid to contain the situation, Terrell agrees to present their breakthroughs to the Franklin Foundation's board of directors. But just as they're set to share their research with the world, Mahoney reveals that the Foundation has been planning to exploit Fa and Bea for nefarious purposes – using them to carry out a high-stakes political assassination, targeting the President of the United States.

As tensions escalate, it becomes clear that one of Terrell's own team members, David, has been secretly working with Mahoney to further train the dolphins for their deadly mission. After Fa escapes and returns to the Terrells, they realize too late that Bea has been reprogrammed to carry out the assassination attempt. In a heroic act of intervention, Fa intercepts Bea and redirects her to destroy the conspirators' boat instead, taking down David and most of the board in the ensuing explosion.

In the aftermath, Fa and Bea return to the Terrells, but it's clear that their bond with Jake and Maggie has been irreparably altered. As DeMilo approaches the island in a seaplane, Jake instructs Fa and Bea to make their escape and live freely in the ocean. Although Fa is initially reluctant to leave his human family behind, Jake's firm instructions eventually send him on his way, leaving the Terrells to ponder the consequences of their research and the fate of their beloved dolphins.
