Squirrel Sandy Cheeks, accompanied by his trusty cyborg steed Sparky, descends upon Bikini Bottom, driven by an insatiable thirst for scientific discovery. Little does he know that his best friend SpongeBob SquarePants shares this passion, as they embark on a data-collecting expedition beneath the waves. Sandy's true intentions, however, are merely a ruse to further the advancement of scientific understanding, unbeknownst to the unsuspecting residents of Bikini Bottom.

As fate would have it, B.O.O.T.S. (Bureau Of Official Texas Science) Laboratory, where Sandy works alongside his colleague Phoebe (Ilia Isorelys Paulino), swoops in and scoops up Bikini Bottom, along with all its inhabitants, in a massive mechanical scoop. Sparky, with his extraordinary night vision capabilities, manages to locate the source of this mechanical behemoth - B.O.O.T.S.'s own BOOTS.

Puzzled by the true motives behind this unorthodox operation, Sandy and SpongeBob SquarePants (Tom Kenny) leap into action, utilizing their trusty steed Sparky as a makeshift getaway vehicle. Riding the volcanic vent's pressurized air force, they soar to incredible heights before lassoing an airborne airplane (The vent propelled them high enough into the atmosphere that they were able to latch onto the flight passing overhead). As Sandy, with her remarkable flying squirrel abilities, skillfully glides towards B.O.O.T.S. Lab, they are suddenly buffeted off course by a tornado, depositing them 626 miles away from Galveston.

Meanwhile, back at the lab, the Bikini Bottom residents are left reeling in terror as Mr. Krabs (Clancy Brown) ventures outside to investigate the commotion. They're startled by the unexpected appearance of Phoebe (Ilia Isorelys Paulino), one of Sandy's closest colleagues, who reveals that SpongeBob and Sandy were not among those captured.

Sue Nahmee (Wanda Sykes), the new head of B.O.O.T.S. Laboratory, demands immediate action to locate them, fueled by her displeasure at their escape. As tensions rise, SpongeBob and Sandy find themselves entangled in a fierce battle with a gang of rattlesnakes. Sandy valiantly fights off the serpents but falls prey to one of their venomous bites, prompting an urgent whistling call for her family - Pa (Craig Robinson), Ma (Grey DeLisle), Granny, Rowdy, Rosie, and Randy Cheeks.

This traveling circus act, with their vintage Jalopy, arrives on the scene to vanquish the rattlesnakes and agrees to escort Sandy and SpongeBob back to B.O.O.T.S. Laboratory, setting the stage for a thrilling adventure ahead.

As the diabolical Sue outlines her devious plan, dubbed Project Sea Pals, at B.O.O.T.S., she reveals her intention to genetically modify the citizens of Bikini Bottom into air-breathers. The master plan, comprising three phases, involves feeding them gene modification paste, using a gene machine to alter their DNA and convert them into air-breathers, and finally cloning millions of them for sale as toy pets in stores across the country. To test the feasibility of her scheme, Kyle and Phoebe select an unsuspecting trio - Mr. Krabs, Squidward Tentacles (Rodger Bumpass), and Patrick Star (Bill Fagerbakke) - to serve as human guinea pigs for a torturous experiment involving stretching, flinging, and pummeling with spaghetti and chess pieces. Sue is thrilled with the results.

Meanwhile, Ma presses Sandy to join the circus, but the scientist remains steadfast in her devotion to her craft. Elsewhere, Randy (Johnny Knoxville), Sandy's brother, teaches SpongeBob the Cheeks family whistle, only for their joyous moment to be disrupted by a high-speed car chase with the police. The authorities are hot on their heels after Randy commandeers the family van to smuggle nuts illegally. Despite employing the earlier tornado as a temporary escape route (Pa uses the Jalopy to ride the twister and evade the pursuing police car), they soon find themselves surrounded by an onslaught of police cars and helicopters, leaving no avenue for escape.

As a last resort, SpongeBob and Sandy are launched from a cannon into the lab, where they embark on another adrenaline-fueled chase through the water park. Sandy, once again drawing upon her flying squirrel skills, uses water skis to navigate the aquatic terrain. However, their pursuit is momentarily interrupted by Cuda, Sue's pet pug, who leads them deep into the sewers before ultimately guiding them back to the lab.

Upon discovering Sue's sinister plans, Sandy becomes enraged and attempts to attack, only to be thwarted when Sue confines her to a hamster wheel cage. Meanwhile, SpongeBob finds himself trapped on a roller coaster ride destined for the cloning chamber, where his original existence would cease once the cloning process is complete.

As Sue's facade begins to crumble, her true intentions are revealed in a shocking display of technological manipulation. A flashback to her childhood reveals a deep-seated desire to form an intimate connection with fish, only to be thwarted by their inherent mortality when out of water. The weight of this unfulfilled longing is palpable as Sue's artificial appendages - including her lab coat and realistic rubber hands - are torn away, exposing the cyborg beneath.

The revelation that Sue has been using Sandy's life in Bikini Bottom as a means to gather intelligence and design machines to convert the city into marketable toys sends shockwaves throughout the community. The betrayal is palpable, and the people of Bikini Bottom are left reeling from this sudden turn of events.

Meanwhile, SpongeBob bursts onto the scene, only to be miniaturized by the cloning popper and transformed into a sea of tiny versions of himself. One of these miniature Sponges approaches Sandy, offering words of encouragement and urging her not to give up in the face of adversity. Sandy, fueled by determination and a sense of responsibility, breaks free from her shackles and confronts Sue in a final showdown that ends with the cyborg's head being decapitated and attached to the mouth of her own pet fish - a twisted realization of her lifelong dream.

As the dust settles, Mr. Krabs discovers the key to reversing SpongeBob's miniaturization: combining the tiny Sponges will restore him to his normal size. Squidward and Patrick join forces with their friend, working together to reunite SpongeBob with his larger-than-life persona.

Just as the trio is poised to succeed, disaster strikes in the form of a collapsing stand and a shattered glass orb, threatening to flood Bikini Bottom with water once again. Sandy's attempts to call for help are foiled when she realizes she has lost a tooth during her battle with Sue.

In a moment of desperation, SpongeBob whistles loudly, summoning the Cheeks family circus to the Krusty Krab and setting in motion a chain reaction that ultimately saves Bikini Bottom from destruction. With the city restored to its former glory, the people of Bikini Bottom come together to celebrate their triumph with a spectacular performance by the Cheeks family circus.
